Root drive files cannot be restored using Dmailer Sync v9

I cannot restore files from Dmailer Sync v9 that are located in the root of a synced drive, although these specific files show up fine in the Sync utility. When I choose "Copy to PC" these "root" drives, all the files look as if they copy over, yet the corresponding folder created on my PC is missing only the files in the root of the drive.

For instance, I have several drives synced, one of which is M:, whose filestructure is as follows:

M:
---file1.a
---file2.b
---file3.c
---folder1\
------folder1.file1
------folder1.file2
---folder2\
------folder2.file1
------folder2.file2
etc...

Everything is "restorable," in its original structure, except file1.a, file2.b, and file3.c. I have tried "Copy to PC" as well as trying to restore them individually, which results in a "destination permissions" error that doesn't happen with any other file in any subdirectory. Is there any way (aside from using the infamous DataRecoveryTool, which will bring over 250k+ files) to access these specific files? Any advice is very much appreciated!
