Is it possible to use firmwares created with pc3k isa with pc3k pci if yes please guide me !

It is possible because the firmware will be in the same format. For example if you save a ROM file it will be in .BIN format which both utilities support, and if you read Maxtor firmware (as an example) the file extensions would be .RPM which is again supported by both utilities.
When you save using PCI PC3000 make sure you save to PROFILE FILES instead of DATABASE and simply copy the files over.
