I need tip on how to format hard disks on following configuration to gain on performance.
I've marked the use of disks in red. Question is primarily about format (NTFS or FAT), but if you have different suggestions addressing raid fields please state the opinion or ask me a question.

Looks good, NTFS is better. Use NTFS.

I can only guess what you are doing with the system, but I can say your best bet for more performance is OCing that 980x.

There is no reason you can't get 4GHZ out of it with some decent aftermarket cooling.

Megahalems, Noctua DH14, Corsair H50 are all good choices.
